The JavaScript editor is definitely supposed to work within JSP files; if it does not, then that's a bug, and we would appreciate if you could submit a bug report through http://www.netbeans.org/issues/enter_bug.cgi. Also, I recommend using NetBeans 6.1 and downloading all the latest updates from the Update Center - they contain several important bugfixes in the JavaScript/JSP editing areas.
